Arriving at Cairo International Airport you have two options. The first is to visit the city first and go to Guiza to tour the pyramids area and then start with Alexandria or the Nile cruise. The second is to visit the coast first, where you will take a direct flight to Alexandria and finish your days on the Mediterranean Sea. The best option is a direct flight to Luxor to start the Nile cruise that ends in the city of Aswan and from where you can take a direct flight to Cairo. If you want to start your trip with the Nile cruise, you can travel by overnight train from Cairo to Luxor or by direct 2-hour flight. The best way to move between the three cities is by plane, triangulating a trip that, in one vertex, should have Alexandria on the Mediterranean Sea, in another vertex to Hurgada and Sharm el Sheikh, and, in the last one, to Cairo, as a return point to take the flight back to your country of origin.
